Dear pLink developers,
I have used an isotopically labelled cross-linker and want to compare two different conditions using the pQuant option in Plink2 for quantitation. I get a nice output, but I am not sure about the meaning of the columns in the resutling pQuant.spectra.list table.
What do Sample1 and 2 correspond to?
Is a low Score_interference good/bad or a high one?
Is WidthEluting_Sample1/2 specified in seconds?
What does Flag_ProteinInfer and Similarity_IsotopicDIS_Sample1/2 mean?
Is the Score_Identification a different one than the Plink2 score?
