What is the expected input for the classifier? Does it matter if you use, e.g., DESeq2 counts, or RSEM? The paper says RSEM but doesn't give any details. Is the best thing to use the expected count from RSEM?
None of my 12 samples is being classified - they all fall under the minimum correlation of 0.15. How common is this, and is it possible to improve the classification by processing the data in some way?
